Help reorganizing file and folder structure of 1TB of flac

I've got a bit under a terabyte of music files on a Synology NAS. The vast majority are flac files (with a smattering of WAV and mp3), and the vast majority are decently tagged (the vast majority were ripped using dbPoweramp or J River, or, downloaded from HD Tracks or similar.) All my non-Synology hardware is Windows 7 and 8 based.

My issue is that the folder structure they're in is wildly inconsistent: some have a date-like top folder, others have descriptive labels, others are album artist, etc. Underneath those some are organized by Genre, others by Artist, others by Album, etc.

Is there a J River or Media Monkey or other routine that I can run to get this into a consistent, more logical, and more usable, tree structure?

On a related vein, is there a good, largely automated, service to help me remediate the file level information tags?

Vincent, thanks. I'm going to pull a cross section of folders to try some alternative rules before unleashing it on the whole thing.

Can you recommend a high quality "largely automated" Windows/flac tag cleaner program?

Indeed proceed with care as the Rename, Move etc is a rather powerful tool to screw things up dramatically

Have no personal experience with this app as my tags are my Blue Suede Shoes, better don't touch them :)

My favorite tagger is the MusiCHI tagger: http://www.musichi.eu/
If you are not into classical, it might not appeal to you

I will suggest you also MP3Tag, a free and quite efficient tagger. I also use Ex-Falso and Picard (from Music Brainz), both free and Tag&Rename (not free). For reasons that I don't know, with some tagger you can't see all the too many kind of tags, that's why I do not rely on just one.
