Can a transport sound differently with the DAC remaining constant

Absolutely. If the DAC does not have a reclocker on the S/PDIF input, then the jitter from the transport will make a huge difference in the sound quality (SQ). Even if the DAC has a reclocker on the S/PDIF input, lower jitter will reduce the jitter of the DAC by minimizing the correction made by the PLL filter in the reclocker, thereby improving SQ.

Jitter is the primary mechanism that affects SQ for digital playback. Jitter is ALL THAT MATTERS for a CD transport.

Jitter from typical CD transports is quite high. Here is an example with measurements:

As you can see from the measurements, the right reclocker can make a big difference, and at relatively low cost.

The Dac I am using is the Ypsilon DAC100 but not their transport the transport is from Accustic art their Drive 2 reference was wondering should I buy the MBL 1621A or Ypsilons CDT100

Common-mode noise just adds to the jitter by corrupting the signal integrity. It's still jitter. It's only jitter that matters.

Define the type of noise you are talking about.
